I applied for IB in fall, and put a GPA of 3.93 assuming a worst case scenario in my class, ended up interviewing in the winter with my updated resume 3.90 [ended up getting extremely sick and bombed it] (which at least 10 MDs, recruiters and analysts saw), and I got the offer..
What should I do to ensure a good background check with no weird Qs..

You didn't do anything wrong. If they ask you just explain that at the time you applied/interviewed/got the offer your GPA was 3.93.
