Today was the last day scheduled to complete paperwork for FT's starting this summer (Drug screening, fingerprinting, benefits, etc). I missed my flight this morning, and could not get another in time. How big of a problem is this. Will this effect my reputation at the firm? This is event is solely for HR purposes.

You should be fine. HR will likely find a way for you to take care of everything. I've seen plenty of people miss these kind of events for various reasons.
No problem. Just don't let it linger un-fixed. Call HR and get on top of it.

Happened to me last year for SA gig. Just e-mail your contact at HR ASAP, let them know what happened, and tell them that the paperwork is going to get to them post haste. They'll understand.
