So I got in touch with an alum at a F500 asking about corp/business development and they worked in another division so he CCed my mail to a recruiter and said she would be able to better direct me.
I know the recruiter is going to say please apply online, but what do you guys think about saying something to the effect of 'I know applying online doesn't work, what can I do or who can I speak with to better indicate my interest?'?
Is that far too direct?

No, that's not too direct. You should definitely do that. Insulting their technology and forcing them to directly give you a negative answer and leaving a bad taste in their mouth is the definite way to go on this one.
