Apply to the programs that you want. Include a letter to explain the circumstances of your GPA, they will at the very least read it. You might want to consider BC's program as well.
Get your GMAT grade up to compensate for your GPA. Definitely send a letter explaining the situation. (Or discuss it in personal essays).

BC programs as in Boston college? I will aim for conveying my situation in the personal essays concerning GPA but what GMAT score should I shoot for? Anything 700 plus? Will I still be considered for top 30 programs?

I think your GMAT is solid for a lot of the msf programs, a 690 is close to top tenth percentile and is much higher than a 650 in terms of percentile rankings
