It's super confusing to have replies shown in the reddit style where everything is going off the main comment. Really hard when you're reading old threads and the replies jump everywhere, especially since there's no way to collapse main comments or sort by ranking, how old a reply is, etc. Definitely prefer the old way.

sorry to hear than man...we've received a lot of positive feedback on that change...felt it was easier for people to see what comments were replying to the main thread and what comments were replying to another comment...especially for longer threads and AMAs where frequently there are short side discussions + Q&As going on.
That being said, there is always room for improvement...

The bigger problem right now seems to be when you are quoting a post which has quoted someone else's, they all just get jumbled together in one grey box and it's impossible to see who said what in response to what.
Or am I the only person seeing it liked that?

Exactly. For regular threads it's not a huge issue but when old posts are brought back up to the front page it's impossible to follow.
Issue is this is set up to be like Reddit, but missing a lot of the functionality that makes Reddit threads easy to navigate.
