OK to pitch a short to a mutual fund?
I know this might not be the best possible scenario, but is it at least acceptable? Applying for a job and they want my best idea, which is this short thesis I've developed a couple of months ago.

No, they don't care what your best idea is - they want your best idea under their philosophy.
Would kind of be like pitching a O&G investment to a tech growth equity shop- even if they thought the pitch itself was fine they are going to think you know absolutely nothing about them
You probably know the answer already.
If you're not willing to put in the work to find an idea that matches their mandate, you're not getting the job. Fair and simple.
lol why not keep your best idea for L/S funds while developing other suitable pitches for other funds, like a long pitch for this mutual fund?
