This may seem like a stupid question, but I'm thinking you would always include the value of being able to amortize the goodwill from a tax step-up when doing an asset transaction correct?

Yes, include in your IRRs / NPV / favorite hurdle metric. I personally wouldn't call it a "synergy" but it is an economic / cash flow benefit stemming from the transaction.
