Did I fuck up my chances in the interview?
I had a late interview today at 4PM and it went well. When I got back home (not thinking) I sent thank you emails at about 5:30 PM. Would the VP I emailed get upset that I sent a thank you outside of working hours or does it not matter?

VPs work a lot longer hours than group heads, so 5:30 is always working hours anyway. So it is relevant and true.
