MD stands for managing director, and you dont say "an" managing director, you say "a" managing director. So why do we use "an" for the abbreviation?

rule of thumb is if there's a vowel-like sound at the beginning of a word use "an". "MD" is pronounced "Em Dee" with the "E" sound being the leading, vowel sound for the word.

If you think English is crazy try articles in German. The bathroom is neuter, the toilet and tub are feminine, but the bathroom mirror is masculine. That's all before we get into the accusative dative and genitive cases of each. Of course then you have to deal with both the plural and formal versions of those.
Same here in Portuguese. Besides that, we also have to adjust verbs in accordance with each pronoun.
