My guess is that as long as it's not super loud, like a keyboard with blue switches, I don't personally see an issue with it?
A keyboard cover is not bad for your Mac. It doesn't make cooling it any easier so you might have your fans running a little more than usual but your Mac will be fine. It's far more harmful to use your Mac on a soft surface like a bed where it can't properly ventilate. Remember this is a computer that is designed to function with the life closed.
