Is a firm having a 3 year analyst program a valid reason to choose elsewhere?
If the ultimate goal is to go A2A, would it be wrong to value firms with two-year analyst programs higher than three-year analyst programs?

Of course not, holding that against a firm is totally reasonable. That’s a whole year of your career man – it makes sense for you to want to climb faster.
Depends on the bank. If it's a DB/UBS type bank then you could reconsider, if it's something like Centerview then well worth it. That extra year won't mean much in the grand scheme of things anyways.

Valid. I’m at HL which has one. On top of paying slightly below street the 3 year program is just another way for them to shortchange you
A lot of firms if they do 2 years analyst have you do an extra year associate so its actually no timing difference
Its a pretty nuanced answer by bank but just know its more complicated than you think
In short I think most firms have the same amount of time to VP so doesnt matter usually
Absolutely on the above in regards to being promoted to VP (in the event one does choose to stay in IB). Also, doing an extra year could actually better position you for the buyside, if one does decide to go down that route. Imagine completing a two year analyst program and have zero announced deals? That would be sub optimal!
